It seems that using the -start switch to start your dedicated server it borks all the settings above, just starting it by clicking on the OK and the start game button then the settings stay as saved from the previos game.

Yup I find this annoying sometimes too :/

It should simply save the setting to a text file and then load it each time it starts (like it's supposed to lol).

Also, if it saved and loaded it to a text file, it could be edited by an external program which could mean that the server could dynamically change game play modes (from ctf to tdm for eg.)
